I don't recommend using UTC time for everything, because it can cause more problems than it solves. When you set GMT+0 you actually changed your time zone, which will make SkyTools in a different time zone that your computer's clock, and perhaps your mount's clock, all of which can cause problems.
SkyTools is designed to work in the opposite way, by putting everything into your local time to avoid confusion. It may be best to alter whatever external UTC times you are referring to to your time zone rather than the other way around.
That said, changing the time zone is universal for that location, so it will affect the ephemeris. It pretty much has to. Are you sure you set the location on the Ephemeris tab to the location with the UTC time zone?
